Hayward AquaTrol Not Making Chlorine? Troubleshooting Guide (W3AQ-TROL-RJ)
You walk out to the equipment pad, the AquaTrol is powered up, the pump is running, and your test strip still shows nothing. It's one of the most common calls we get about above ground salt systems, and the good news is that it usually comes down to four or five things you can check yourself in about twenty minutes.
Below is how we work through a Hayward AquaTrol that isn't making chlorine, roughly in the order we'd check things.
Why is my Hayward AquaTrol not making chlorine?
Nine times out of ten it's low salt, a dirty or worn out cell, or not enough run time. The AquaTrol only produces chlorine while the pump is running and while it sees good flow through the cell, so anything that cuts flow or drops salt below the working range shuts production down.
Start by looking at the indicator lights on the panel. If the AquaTrol is lit up and the generating light is on, the unit thinks it's working and the problem is likely the cell or your water chemistry. If a check salt or inspect cell light is on, the unit is telling you where to look.
Check your salt level before anything else
Test the actual salt level with a strip or a meter instead of trusting the reading on the panel. Above ground salt systems like the W3AQ-TROL-RJ generally want salt in the 2700 to 3400 ppm range, and the display reading drifts as the cell ages.
- Low salt means the cell can't produce, even though everything looks fine.
- Cold water also drops output. Below roughly 60 degrees the system will throttle back or stop on purpose.
- Add salt slowly, brush it around, and let the pump circulate a full day before you retest.
Is the cell dirty? Here's how to tell
Pull the cell and look inside it. If you see white, crusty scale bridging the plates, the cell can't pass current and chlorine production drops off or stops completely.
To clean it, soak or rinse the plates in a diluted muriatic acid solution (one part acid to four parts water, acid poured into the water, never the other way around). Let it fizz for a few minutes, rinse well with a hose, and put it back. If the scale is heavy enough that you're cleaning every month, your pH and calcium are running high and that's the real thing to fix.
Why does my AquaTrol say no flow when the pump is running?
A no flow reading with the pump running usually means the flow switch isn't seeing enough water, not that the switch is bad. Work through the easy stuff first.
- Clean the pump basket and the skimmer basket.
- Backwash or clean the filter if pressure is up.
- Check for air in the pump lid, which can trick the switch.
- Make sure the flow switch is installed in the right direction and the cell is plumbed the way the manual shows.
If flow is clearly strong and the AquaTrol still won't clear the no flow condition, the switch itself is the next part to test.
How long does an AquaTrol salt cell last?
Most GLX-CELL-5 style cells give you somewhere around three to five years of normal use. They wear out gradually, so you'll notice output slipping over a season rather than failing all at once.
A cell that's clean, has good salt, good flow, and still won't hold chlorine is almost always at the end of its life. Turning the output percentage up to 100 to keep the pool clear is a pretty clear sign you're close.
Is it worth repairing an AquaTrol, or should you replace it?
If the control box works and only the cell is worn, replace the cell. That's the cheaper path and it's a fifteen minute job.
If the control box is dead, the display is blank, or the board has visible burn marks or corrosion from years outdoors, replacing the whole W3AQ-TROL-RJ system usually makes more sense than chasing individual parts. A control box that's been sitting in the weather for eight or ten seasons is not a great candidate for a partial repair, and you'd be putting a new cell on failing electronics.
A quick note on run time
Salt systems need hours to work. If your pump only runs four hours a day in July, the AquaTrol simply doesn't have enough time to make what an above ground pool burns off in the sun. Try eight to ten hours before you assume the equipment is broken.

- Salt cell and cell union o-rings, which are a common slow leak point.
- Flow switch, if the AquaTrol won't clear a no flow condition.
- Stabilizer level in the water. Zero cyanuric acid means the sun burns off chlorine as fast as the cell makes it.
If you've checked salt, cleaned the cell, confirmed good flow, and given the pump enough run time, and your W3AQ-TROL-RJ still isn't holding chlorine, the cell or the control box is the answer.
